Bad Log doesn't disappear

I found one bad log in one found cache with PGC tool. I then changed one of the found it logs to user note. But the cache is still listed as having bad log.

Project-GC doesn't notice immediately that you make that edit. Normally, it will be detected the next time someone logs that cache. If that doesn't happen (if it's archived, for instance) it will still be refreshed eventually, but not very frequently.
