I just become premium PGC member, the icons on the map of challenge caches remain blue, do I have to use all checkers one by one to change them to green or red ?

Project-GC auto-runs up to 500 challenge checkers per day for users with a paid membership so waiting a day or two will probably take care of most of the challenges in the area closest to you.

And how many it will run each day depends on time taken to run each checker (there's a total time limit per person per day), so if you happen to hit a checker that's slow or just have a lot of finds the count for a day may be low.
