I know there you can add a filter to search for caches by a certain owner. But sometimes you maybe want to ignore those caches when searching (e. g. a big powertrail you don't want to do). So would it be possible to reverse the filter option to "Show caches, that are NOT by this owner"?

Have you tried Map Compare?
Put the owner(s) to the list and check "None found" + "Owned as found".
Quite possible the result fits your need.

That won't show caches in the area that the owner(s) you list happen to have found, which is probably not what you want.
Why not? Please enlighten me.
I understood the question to find caches not found and not owned by a certain owner.
I'm assuming that someone who owns a lot of caches in an area (that we want to exclude) probably has logged much of the other caches in the area. With your settings, those logged caches won't appear in the results. You need to select "one found" to include them as well.

You can use Map Compare and Bookmark list, which requires you to be paying member of PGC and Geocaching:

Just create a bookmark list on Geocaching with all of all the hides of this player (can be created from PGC as an export from Virtual GPS) and use "Ignore Bookmark list" Filter in Map Compare

This works, that's right, but is way more complicate than it has to be.
Like I said in the question: There is a custom filter you can use for virtual gps for "caches by owner". If this exists, it should be easy to add a button "exlude" to change it around.

Another solution, also more complicated than it needs to be, requires that you be a paid member of PGC: Create the query, eg in Map Compare, and save it to a VGPS. In the VGPS list, sort by owner and delete those of the owner you are not interested in. The result can then be mapped, exported to a GPZ file for your GPS, or exported to a bookmark list for download into the geocaching app.
